Catch-up bookkeeping brings months or years of missing records up to date: every bank and credit card transaction entered, every account reconciled, and a clean set of statements at the end. If you are behind in Ontario, start with whatever the CRA is waiting on, usually an HST return or a tax return, then work forward one month at a time. Most catch-ups take weeks, not months, once the statements are in hand.
What is catch-up bookkeeping?
It is the same work as monthly bookkeeping, done for a stretch of time all at once. A bookkeeper pulls your bank and credit card statements for the missing period, records each transaction in the right category, matches sales to deposits and bills to payments, and reconciles every account to its statement. People also call it cleanup bookkeeping. Cleanup usually means fixing books that exist but are wrong. Catch-up means filling months that were never done. Most jobs need a bit of both.
You should get four things back: reconciled accounts, a profit and loss statement and balance sheet for each year, a summary of HST collected and paid for each reporting period, and a list of anything that needs your answer, such as a transfer nobody can explain.
How do you know you are behind?
- Your bank balance is the only number you trust.
- A shoebox, inbox folder or phone camera roll holds the receipts.
- An HST return or tax return is due and you don’t know what to put on it.
- Your accountant asked for year-end records and you haven’t sent them.
- A CRA letter arrived about a missing return.
- A bank, landlord or buyer asked for financial statements and you have none.
Any one of these is enough. Our bookkeeping health check gives a fuller test.
What should you catch up first?
Work on deadlines before tidiness. This order protects you from the costliest problems first.
| Priority | What to do | Why it comes first |
|---|---|---|
| 1 | Payroll remittances | Late remitting penalties start the day after the due date, and directors can be personally liable |
| 2 | Overdue HST returns where you owe | The late-filing penalty grows each complete month, for up to 12 months |
| 3 | Overdue income tax returns where you owe | For individuals, 5% of the balance owing plus 1% per full month late |
| 4 | HST and tax returns that show a refund | No late-filing penalty, but input tax credits expire after about four years |
| 5 | The current year, month by month | So the next deadline is on time and you can see where you stand |
Payroll comes first because the money was never yours. If you have employees and remittances are behind, read our payroll remittance deadlines guide for the 2026 dates and penalty rates.
What happens if your HST returns are late?
Three CRA rules matter here, all checked on canada.ca for the 2026 tax year.
- You must file every period. The CRA says you must file a return for each reporting period, even with no sales or no net tax to remit. A quiet quarter still needs a nil return.
- The penalty depends on what you owe. The late-filing penalty is 1% of the amount owing plus 25% of that 1% for each complete month late, up to 12 months. If you owe $0 or the CRA owes you a refund, there is no late-filing penalty. Interest still runs on any balance from the day it was due.
- Old credits expire. For most businesses, input tax credits must be claimed by the due date of the return for the last reporting period ending within four years after the period you could first have claimed them. Leave the books for five years and some of the HST you paid on supplies is gone for good.
Our HST filing deadlines guide has the 2026 quarterly and annual dates.
What about late income tax returns?
If you are a sole proprietor, the CRA’s late-filing penalty on a 2025 return is 5% of the balance owing plus 1% for each full month late, up to 12 months. If you were also penalized for 2022, 2023 or 2024 and received a demand to file, it rises to 10% plus 2% a month, up to 20 months. A corporation’s T2 return is due within six months of its year end. Your accountant can’t prepare either return until the books are done, which is why the catch-up has to come first.
One record-keeping rule changes when you file late. The CRA normally wants records kept for six years from the end of the tax year. If you file a return late, the six years run from the date you file it.
Can you reduce the penalties?
Sometimes. Two CRA programs apply, and neither is automatic.
- Voluntary Disclosures Program. Since October 1, 2025, an application made before the CRA contacts you about the issue can receive 100% relief of penalties and 75% relief of interest. One made after a CRA letter can receive up to 100% of penalties and 25% of interest. It is closed to anyone already under audit or investigation.
- Taxpayer relief. If events beyond your control caused the problem, you can ask the CRA to cancel or waive penalties and interest on Form RC4288 or online. The request has to be made within 10 years of the end of the year concerned.
The lesson in both: acting before the CRA writes to you is worth real money. A voluntary disclosure is a tax matter, so get advice from a tax professional on whether it fits your case.
Should you catch up yourself or hire someone?
| Do it yourself | Hire a bookkeeper | |
|---|---|---|
| Best fit | A few months behind, one bank account, no payroll | Six months or more, several accounts, payroll or HST overdue |
| Your time | Evenings and weekends until it is done | Answering questions and finding missing statements |
| Main risk | Miscoded HST, so returns are wrong | Picking someone who goes quiet halfway through |
| What you end with | Books you hope are right | Reconciled accounts and statements your accountant can use |
If you do it yourself, download every statement for the missing period first, then work one account and one month at a time and reconcile before moving on. Our guide to bookkeeper costs in Ontario explains why catch-up work is often priced separately from monthly bookkeeping.
Catch-up bookkeeping in Guelph and across Ontario
Intersect catches up the books for small businesses from our office on Carden Street in downtown Guelph, and remotely across Ontario. Our Books & Payroll tier, starting at $1,500/month, includes catch-up bookkeeping if you start mid-year. For a longer gap we look at the books first and quote the catch-up before any work starts. Then we keep the books current every month, so you never have to do this twice. A real person answers the phone, and we tell you what we found in plain language. See what monthly bookkeeping includes, or tell us how far behind you are.
Frequently asked questions
How long does catch-up bookkeeping take?
It depends on how many months are missing and how many accounts are involved. Most of our cleanups take two to four weeks once we have the bank and credit card statements. We give you a timeline after the first look at your books.
Do I still have to file HST returns for months with no sales?
Yes. The CRA says you must file a GST/HST return for every reporting period, even if you had no transactions or no net tax to remit. That is called a nil return.
Is there a penalty for filing an old HST return that shows a refund?
No late-filing penalty. The CRA does not charge the GST/HST late-filing penalty when you owe $0 or a refund is due. Input tax credits do expire, though, generally four years after the period you could first have claimed them.
Can the CRA reduce the penalties and interest I already owe?
Possibly. The Voluntary Disclosures Program can relieve penalties and part of the interest if you come forward before the CRA contacts you about the issue. Taxpayer relief (Form RC4288) covers penalties and interest caused by events beyond your control, within 10 years of the year concerned. Neither is automatic.
This page is general information, not tax or legal advice. The CRA rules quoted here were checked on canada.ca on October 10, 2026, and apply to the 2026 tax year unless a different year is named. Confirm your own situation with the CRA or a qualified professional before you act on it.
